Comment Link Count prevents WordPress to count links as spam in new comments that link back to your own blog – as those are most obviously useful (see also Ticket #14681).
First beta takes care of comment-interlinking relative links that some plugins offer to reply to some other commenteer.
It is planned to introduce a feature that all relative links to the same site are not counted for the WordPress comment link count spam trigger setting.
WordPress 3.0.x only plugin. Untested with 2.9.x.
